Transparent backgrounds stay transparent
Most converters quietly paint a white rectangle behind your logo. That is fine until you place the page into another document, print it onto coloured stock, or hand it to a designer — and then the white box is there forever and there is no way back to the original.
Your PNG's transparency is carried into the PDF properly, as a real transparency layer. On screen it still looks the way you expect, because PDF readers draw pages on white — but the information is kept rather than thrown away, so the page stays usable in whatever you do with it next.
